My frame on my bike gets hot too. I too would check your chain again for proper tension. Too loose and under load, will cause it to "slap" the swingarm. I would also check a few nuts/bolts, make sure the pegs are tight, the frame bolts, and just look it over.
When do you feel the "knock"? Cruising, under acceleration?
