Electrical TLDR: Headlights don't work; battery loses all charge after 1 week of not riding; fuel pump not running; frame has +13V on it when battery is fully charged. I don't know much about electrical systems, but I would think the frame should not be connected to positive terminal? Where should I start looking?

Full story: I am having some electrical issues with my Gen 6. It all started with my front lights going out on me. Took it to a mechanic, who said my 2 headlight relays were bad, and he put 4 shunt wires instead of 2 relays (no idea why, much rather it would take longer to repair but done correctly) and that got lights working. Mechanic told me not to use my brights too much. This worked for several months. At one point I noticed my battery drained in a week. Didn't think much of it. Lights went out again. Tried replacing fuse, insta-blows. So I ordered new relays and drove during the day only, without headlights. Couple more months of no-headlight driving, my fuel pump shuts off during a ride (luckily only a block away from my house). I notice that from frame to battery negative terminal I have 13V when battery is fully charged...

    Thanks for your help!

A fully charged battery will read around 13.2v.

How old is the battery and is it a good quality one?

It could be that a cell is starting to collapse which will mean a new battery.

Get the battery discharge tested to see if it's faulty or charge it up turn ignition on and see how long it takes for battery to go flat or Put a voltmeter across terminals and see what your getting when starting bike.

I would also check the charging. You should be reading around 14.5v across battery terminals with lights on main beam with revs @ 5k.

Mechanic shouldn't have put" shunts "in

I've got a SIM problem..I put the lights on main beam to go to work and is wearing the battery down. .if in stick it on a battery conditioner it lasts about 3 weeks of work and back but soon as I start using head lights it's draining the battery

About 15 miles there and back... Split it between back roads and motorway so between 40 mph and 90mph

    Hmm - Too Long - Didn't Read?

If money is no issue - take the bike to Honda to fix. Read no further ..

    (1) You do know there was a free wiring harness recall on USA spec models of this bike? The issues you encountered may simply be down to the recall work not being carried out for some reason.
    (2) The sequence of issues - blown bulbs etc point strongly to a faulty RR over charging your bike - a symptom of charging system faults which 5th gen and 6th gen bikes are plagued with. If you want to know what really is wrong with your bike - then be prepared for a very long read - the checks are in post #9 of this thread http://vfrworld.com/threads/how-to-fix-common-regulator-stator-failures.39277/#post-366506

That's more than enough to keep the battery charged , I would suggest checking the charging.
