My question is, if I unhook the PAIR valve wires. If you go into the computer, will you be able to tell? I have a warranty on my bike for like 14 months and if I do any engine mods it is voided. I just don't want to unhook the PAIR stuff and then something happen and not be able to be covered under warranty

All it is a un plug the hose and a connector, worse case plug them back in.

    I wouldn't bother while I have warranty.

I did it on mine and Honda said they prefer people to not do this as it makes working on the bike more difficult i.e. its takes the bike away from its original (known) config.

The only way you could be sure is get a written response from your dealer if it would void the warranty.

    Just my opinion..

I was looking at the write up that some one did for the 5th Gen. He actually removed it, can I just plug the hose and disconnect the wire so I dont have to dive balls deep into the bike?

    Yes.
And you can return it to stock configuration in about 10 minutes if you decide it isn't for you.
You will most likely need to increase your idle speed 200 to 300 rpm after disabling the PAIR valves.
I have no idea why, but the idle speed does drop after doing this mod.
Does it hurt anything? I have no idea, but mine has been disabled for about 16,000 miles and no problems that I am aware of.

Awesome. Doesn't look like I would save a whole lot of weight by taking it out, but it would save me a head ache of putting the cover plates over the valves. I was just wondering if unplugging the electrical connection would trip a fault in the ECU, but after you said you've put on 16K miles, I think it will be fine.
