Fighting Chance is correct - indeed pretty much the same warning is in the manual for my Street Triple and probably most FI bikes - the kill switch is to stop the fuel pump flow in emergencies (like the bike has just crashed). Normally use the key to turn the engine off!

As for that weird flashing light you observed with the side stand down - I wonder if you may actually be seeing MIL codes - this video tells all you need to know.

    Hope that helps.

Update: it's turned out to be a wiring issue. I think. After going through every accessible inch of the bike, I'm thinking the fuel cut relay is going bad. Possible choke point blocking the necessary amperage to run the fuel pump. I added several ground jumpers, and ran a new feed from the kill switch. Now it has an engine code, signal pulse generator... and it still blinks rapidly with the stand up. I have been on the phone with several honda tech's and a
Scoured the internet to no avail. I have to say that as impressed as I was with the bike when I bought it, I'm done with it. I'm absolutely disgusted that a garage kept bike that's only 12 years old is having wiring issues like this. I smell the chopping block for this one soon, and then back to the original plan, a v65 with a damned carburator and electronic ignition!

I doubt it is the fuel cut relay itself. If you jiggle the big blue connector while the key is on and the fuel pump turns on and off, It is probably just one of the grounds in the big blue connector that triggers the fuel cut relay (bank angle sensor, side stand, neutral etc....). Pull the big blue connector apart and you'll probably see some burnt up terminals. Just cut those grounds out and jump them across.

Not the blue connector. I went through it pin by pin. I did notice that there is not a heavy ground on the front side of that connector, but there is on the back side on the bottom corner. and it's not in the loom leading up to the connector. I cut the loom off and it's no where to be found. Bonded that to the frame too.

Also the problem is only when the bike is not running. Once it's fired up there is no flashing and it runs flawlessly

Check the 30amp fuse under the seat. It tends to SLOWLY melt. My 07 had some of the same symptoms you described. FI light unstable and pump not running. I beefed up the wiring to and from this fuse and had zero charging/ electrical issues. 50,000 miles. May not be your problem but worth a shot.

Don't just look at it pull it out and check the connections, look at the wiring for heat issues.

Hang in there GrimOutlook. I sincerely hope that you don't go. You are probably on the cusp of fixing it, and the thorough refresh of each connection you are doing should bode well for the long term.

If you have not done so, check with Honda that all recalls were performed.

I wouldn't get too caught up in the recall thing. Mine is a 2007, I have had to cut out the big blue connector, big grey connector, main fuse, ignition key switch connector, rr to stator connector and rewire/direct solder across all of them. The connectors suck on this bike, regardless of year or recall.

I've noticed! The rr to stator was done, I also did the main fuse again while I worked on it. And I like the bike alot, but I don't trust it now, and that bodes bad for it cause I've barely put 6000 miles on it. I will chalk some up to it now having almost 66000 miles on it. Maybe next weekend I'll start eliminating connectors. I solder a lot @ work and with my side business so it's not like it would take me a long time

As for going, I'd be getting a sibling to the interceptor. I wanted a v65 sabre, and I've had a v45 and v65 magna before. I love v4s! That's what led me to buy the interceptor.
