I have a Yoshimura slip on and K&N filter...they work fine. If you never rode a fuel injected bike, its going to feel touchy (instant power) but...
I have a 2000 and the fuel injection is silky smooth.
On my 5th gen it plugs together under the seat. I would think yours would be similar.
