By letting it run down (likely a leak you should address) you let air in the system. Adding fluid above it just puts an air pocket in the system....
It sounds like you're swapping parts instead of diagnosing. That can work with new parts going in; so are yours new or also used? Electronic...
Probably leaking due to stuck float bowls, but if you going to go through the carbs anyway...that'll be solved. The old FJs used to get that...

I've used them for years and they last nearly forever on my CB-1. I carry a spare. Super cheap and they don't fail before my crappy Honda ones.

I have a friend who has owned some of them. They were not good bikes. But a lot of good came after them!
