battery, headlights, clock and beyond...

Own a 99 VFR800. Bought it new, still riding. I have been noticing a bunch of intermitent problems recently. Sometimes when I turn the high beam on, I lose the headlights altogether. Play with the switch back and forth, it comes back. Another occasional problem is when I start up the bike I realize that the clock has been reset. Like the battery has been disconnected at some point. When I was riding it a few days ago, I realized that my right turn signal takes its time to start blinking after I turn it on (a good 3-4 seconds). I have been ignoring/living with these problems but the last thing that happened almost got me stranded. I had a dead battery after a 20 mile trip. I rode to a friend's house, mostly at reasonably high speeds so the battery sjould be charging. I stopped to get him out so he would open his garage door. When I came back to start the bike to drive it in, there was no juice left in the battery. I had to use jumper cables to start it for the ride back home. The battery is not old and I fully charged it recently after an extended non-riding period (a couple of months). Battery was disconnected the whole time bike was sitting in the garage. While I was trying to troubleshoot, I found out that both the negative and positive battery cables are shorted to the chasis. I mean there is continuity. This is not normal, right? The negative cable is flat out shorted, the positive one has some resistence on it. I looked for the obvious shorts but came up empty. Any suggestions, comments really welcome. Thanks in advance.
