I've had my 6th gen '03 for all of about two weeks now. Given the arctic cold snap we've endured since I got it home, I've only ridden it 20 miles, with the then-installed Delkevic cat-back system (which I replaced with the stock mufflers immediately after this short ride) and the Power Commander III it came with.
I removed the PC III as well. There seems to be little consensus about the value of this device on a stock bike.
I'm chomping at the helmet strap hoping to get out for another toot around the block here but the temps are even more stubborn than I am. Currently reporting 18deg F.
But I know I need to evaluate the bike without the PC before making another move/decision.
So, if I'm wrong, I'm open to argument.

The Power Commander, on my '99 anyway, takes almost all of the jerkiness away when moving from idle to just off idle. Very hard
to be smooth on my bike with no Power Commander. Of course YMMV.

To the 5th gen, I could not agree more. I have an '00 and it's downright nasty there when you widen the throttle coming out of any slow- or mid-speed corner. I actually wonder if this PC III could be moved over to that bike.
I consider this snatch to be the worst thing about my otherwise much-liked 5th. Well, maybe except the yellow color. I'm not a yellow person.
The 6th did not seem so afflicted, but at this early stage of ownership, it's way too soon to tell.

PC5 really makes a huge difference.

The PC5 added one more spot to map at 1500 rpm. PCIII didn't have that. PC5 has more options for add-ons, map switches, autotune, etc.
I am not noticing what you're noticing on my '99, but maybe I'm not paying as much attention.
    Yellow is the fastest colour........
