You don't have to have the crank marks lined up to measure the cam/ bucket clearance, just turn the engine over till the cam is pointing 180...
Put a large towel under the bike and attack it with an airline and try and blow it out. Otherwise I wouldn't worry about it too much.

If the piston s won't push back in with thumb pressure, I'd say you need new seals.

I'd say it's not right the pistons should go all the way in. They should push in by thumb pressure alone.
Sure does did it on my 99. I got the big finned RR from the R1 off eBay. You just need to alter the wires to connect it up but it's really simple.
