Problem with starting with the front is you hurt the ability for the bike to turn. The soft rear end collapses in the turn but the stiffer front...
Go to a local suspension shop. Start with the rear shock. Then front springs and possibly emulators if you still feel the need.
I've done frame up restorations on several bikes that all came to me in boxes. I've yet to spend more than $3k including the cost of the bike....

Put a vacuum gauge on it and compare the gauge behavior on front cylinders and rear.
Valve timing skip a tooth on the rear two cylinders? Longshot but brainstorming out loud here....
